Generally notepad is a dangerous program to use, although it can be done. I'd advise a more advanced text editor though. At least make a copy of your original map file first.
Then, search for 'sky'. You'll find a number of matches. As soon as you find a texture that differs from the others, you've located your phantom brush. Just remove the entire brush from the .map file and you should be fine.

The brush entered my map due to the one and only prefab I have [a barrier]. The handle on this barrier had the rogue sky texture in it, and this is why I could understand where it had come from.
