Sky texture problem

you're using the SpearHead SDK and one of those textures you're using will only work in Allied Assault. Therefore it will get that error in Spearhead. Want that texture to work get the original MOHAA Tools Radiant and recompile the map and load it in Allied Assault.

What is .obj?

I do not think .obj files exist for MOHAA. Is it an extension for 3D models and geometry?

Well, if you do have custom pk3's in the main folder, one or more of them are obviously causing conflict with the game. Having said that, you probably don't have to remove them all. Just remove one pk3 at a time until the weapons are visible.

Does this happen with other Breakthrough maps or just your map? Have you tried your map with another version of MOHAA?

I know this will sound inconvenient and tedious, but you may have to reinstall the game. Reinstall Breakthrough first, but if the problem persists, reinstall the entire game ...

According to the following line in the log file,

ScriptMaster::GetScript: Can't find 'maps/dm/bunkerhill.scr'

the game is having trouble finding the .scr file. Are you sure you placed it in the maps/dm directory along with the .bsp? Is the name of the .scr file the same as the .bsp?

I think you explained yourself very well, and this could be the reason why some AI will shoot around a corner properly while others will not. Using this information, I'll play around with the AI in my own maps in order to find a solution. I'll get back to you guys if I discover anything.

I've always had this problem when using Spearhead and Breakthrough, but I think I found a good-enough solution. If you place the corner nodes about 64 units off the ground/floor, you could experience a somewhat better performance. I can't guarantee this method to be satisfactory, but it should be ...
