that's happened to me a few times. Don't remember what caused it ..... cloning brush work or whatever..... but I just deleted some of the brush work and started over. Took care of the problem for me ...... so I remember it did anyways. Are you using caulk and then adding texture ? I also pull all custom pk3 files ( main and mainta ) while mapping. they cause conflicts.

Snapped on Grid?
Perhaps your brushes are not set on the grid properly. Cloning and rotating the brushes will cause this problem. Try selecting the brushes and pressing CTRL + G to snap them back on grid.

Ive just compiled the map again. before this the textures inside north top were ok. ive not done anything to them but now they have dissapeared with that roof. i dont get whats causing them to vanish when im not doing anything to them :s.
I also recompiled it and they are still there in the exact same spot.
another thing, it looks like the 'snap to grid' function doesnt even work properly, because when im making a roof corner, after pressing ctrl & g the corners are still out of place.

You can shape and manipulate any brush by the use of edge editing, vertex editing, and the clipper tool.
Here's a nice tutorial to get you started:
/t.php?id=21
I think you will find it very helpful!

you don't apply caulk you use caulk. textures/common/caulk......... to make all your brush work..... other than something that you would normally use nodraw for.
to make it simple.... re-caulking that is.... make a brush entirely surrounding your map and hit the hollow key. deselect. go to "selection" then "select inside"..... that will highlight all of your work. then you can hit the caulk/deselect/save as.
