Here goes.

1. Make a brush in the size of your window. Texture the front and rear faces with a window texture that have a matching 'broken' texture and is transparent when you press the little A in the toolbox. The other sides you texture with 'nodraw'

2. Clone this brush and change the window textures to the broken one.

3. Select the first brush, right click in 2D view and select func-->window. Deselect all

4. Select the second brush, right click and select script-->object. Deselect all

5. Select both the brushes but make sure you select the undamaged window first and the broken window last.

6. press CTRL+k, You will se a arrow pointing from one window to the other broken window.

7. Place both brushes where you want the window to be.

I've heard people say to place the broken window elsewhere but I've never had any problems doing it this way.
