You can use curve > primitives > cylinder, give it the right size and keep it selected then curve > thicken to make a pipe looking pit.

"add water":
There are a couple of water textures in the textures folder. I am not too sure the names though. You can also try to look under "liquid".

1) Make a pit in the lod by dragging some vertices downwards.
2) place a brush where you want the water surface, and make sure the brush is so thick it starts under the lod and ends where you want the surface. This will be used as a water volume ( when iside that brush: bullets will leave bubble traces, and player vision will be blurred.
3) texture the bottom and top ot the brush with a water texture. And texturte the sides with common/nodraw.
4) done

well, do you want your pit to descend into the floor or something to cover it? Or did i completely misunderstand you.

Use no draw on all of the sides of the water brush.
Use water texture on the top and bottom.
Select individual sides by ctrl-shift- Lclick
Be sure to set ur surface properties for the water brush.

The no draw should be below ur lod surface, only the top of the water brush should be exposed.

I understand what ur trying to do, U need to replace the floor brush with a patch mesh so you can pull some vertices down for ur ponds.

Just to (try to) make things clear (if they aren't already): U will have to cut a square hole into ur existing floor brush and put the piece of LoD in this hole (else u would have to make the LoD 1st go up from the edges and then go down to the center again, which would be like a little circular rampart...). Take care not to open ur skybox this way, the hole, well, is a hole and the LoD won't seal it.
@hogleg, no offense, m8  I know u said so before...
