Ok. I've made one map before this and no problem saving/ compiling and such.
I'm starting a second map. I have all the brushes laid out and I'm adding doors now. But everytime I save the map (after adding doors), exit, and then come back they are gone. It doesn't seem to save the work I've done on the doors. Also info-player-start and othre allied, axis spawn points have dissappeared. Sometimes it leaves other entites on and other times it takes those away too.
The weirdest part is when I load my saved map, I have a new brush that i never put there. Not only that one of my triggers (that opens one of the doors) is pointing too the box.
Does having filters on affect saving?
Why won't it save right?

i had that same problem also awhile back and could never figure it out. i'd even go back and get one of the snapshot files of the map and it would load okay but when i hit save and reopened, all was gone. ended up starting all over again.

WOOT! fixed it. ok this was the problem
I had mohradiant.
I later discovered SDK for spearhead and got that.
Then like hitman (who had problems setting up SDK) had doulbe of all func, and other things from the entdef.pk3.
I thought removing MoHradiant (the mohaa tools one) would atleast get rid of the doulbe.
After doing that I had no problem saving. I think as some other guy commented, ' the bottom of the two is the one to use, the top doesn't always work'. <----This might have been the reason the doors wouldn't stay after the saves.
