It won't work on LOD terrain. I can't remember how to remove little pieces of it but you should be able to find a tut on it here.
Don't use csg to cut holes in walls. Make seperate brushes. If you need to "destroy" a wall, hit "E" and move the little blue dots around to get the effect you want. You can do 2 or 3 point clipping. Read the tutes.

Flewster....rule no1 do not use csg at all
It was something that was added but realy shouldn'nt have been.
Learn to use the clipper tool, its your friend where as the csg is your enemy!
LOD terrain within mohaa, more to the point is not very friendly(actualy its extremely flawed) ....get stuck on destroyed village? get caught up in a bunker on the hunt?...I arrest my case.
Now as we are stuck with it there is a way to edit the facets of lod terrain and delete sections that you do not require but I realy do believe that the basics should be learned before you attempt such a procedure.
Play with it but be wary...its not the most "user friendly"

Thanks for the advice......I already know how to use the clipper.......I am wondering why the CGS subtract is bad to use?.......it seems to be the same thing and that is what all the tuts on here say to use........I can do either it is just eaiser and faster to use the subtract to get all the windows and such the same size.........

Well you realy answered your question with your first post, it creates splits within brushes and many other errors besides.
It may appear to take longer to clip, but in fact it consumes less time than correcting all the errors.
CGS subtract

Don't stop using CGS subtract altogether. It is just easier to create rectanglar windows and doors buy cloning the wall and moving the brush edges. But for complex shaped openings, CGS subtract is the way to go. It may take a while to learn the best way to use it, but it is worth the time if you want your map to be unique.

FYI- How to delete tiny triangles of terrain:
1) Open your map.
2) Press 'shift+f'
3) Hold down 'ctrl+shift' and select each individual triangle that you want to delete.
4) With the triangles selected, check the "Delete (neighbors at max detail)" option.
5) Click "Done"
6) Eureka.
To undo a deletion:
1) Open your map.
2) Press 'shift+f'
3) Hold down 'ctrl+shift' and select each individual triangle that was previously deleted that you want to return to normal.
4) With the triangles selected, uncheck the "Delete (neighbors at max detail)" option.
5) Click "Done"
6 Eureka.
