I have seen many different mods of the 10 or so maps that come with MohAA but I can't find the map file anywhere in the Pak files (Pak5 is the closest with the BSP, PTH, MIN, and scripts for the map) If someone could point me in the right direction for these files or tell me if it is possible to take a BSP file and make a map file out of it it would be greatly appreciated

The .map files were never distributed with the game. You can recover a .map file from a bsp, but the result is very poor. You can get a decompiler over at
www.fileplanet.com. See the tools subsection within the medal of honor section.

Also thought a lot of those map fixes/butcherings/what-have-you were made via the .scr file by using coordinates and model names etc.....

and there are several that have been modded heavily server side via the scr file.
I use to do alot of mods server sides, but custom mapping is better than modding or changing the stock maps via a decompile and re-mapping.
Stock Maps good for ideas, but you will get more enjoyment out of making your own map. Hell some one might even play on it.

The decompiler is useful in giving you an idea of what the original maps look like in MoHRadiant....
