when your all done, you can bundle all the necessary files into a .pk3 file, and then it will be compressed. a .pk3 file is basically a renamed .zip file.

If you use custom textures, you can convert *.TGA files that dont use the alfa channel to *.JPG... that will save some space.

For paintshop just add a mask . When you choose mask->new you can choose how to make the mask such as chooseing any non zero value and then choose mask-> edit . Hide the color layer and invert the alpha layer so that the black areas of your image will be masked or just edit the alpha layer and when you are done use mask-> edit again to return you to the normal layer . Save as a 24 bit tga it will include the mask so it will really be a 32 bit .tga

With photoshop you need to switch from layers to channels in the lower right of the screen. Then you can see the alpha channel.
The size of your BSP file depends on the face count of your map. If you have a lot of models, the count will be very high. So to make the file smaller, you have to delete some of the models. You can also reduce the face count by using caulk texture on all the faces the players will never see.
Common pk3 file sizes are around 2-3Mb for small maps, but they can go as high a 6-7Mb, if there are a lot of custom textures.
