probably cause u missed something while doing it ,specially the connect part .
i think it was ctrl +k ,not sure though .my memory is alittle rusty :?

but u could do it manually .assign a targetname for the broken window .then use target key on the unbroken window and put in the targetname of the broken window (make sense? )

1. right click on the first window and give it Info , window
if you dont get the entity stuff press "n" then fill in
at key and value
Key: target
value: (whateveryouwant) lets say window1

Deselect everything

Make another brush and right click and say Script , Object
then go to Entity view ("n") and fill in
Key: targetname
value: the name you did before , lets say window1

after that move it in the same brush as you made for the original window.

that should do it ;)

Another thing: as the broken and the not so boken versions of the window is in the same place: the only time you see an arrow from one to the other is if you put them a bit away from each other while making it. Once they are correctly placed: you wont see an arrow ( as the arrow is starting and endng at the same place in the center of the window :D )

Personally I think Ctrl+K is easier, but... Right Bjarne, once you finish the window you don't want to see a line, otherwise your window will pop out when it breakes...

Can you have a 3 stage break? Like

-nice shiny window,
to
-window with big cracks
to
-smashed window?

Every map I have ever made I always move my broken window approximately 64 grid units away to make sure I see the connect line. And I never move it again. When the map is compiled and run in MOH the broken window will automatically replace the whole window. You can place a connected broken window on the other side of the map if you so desired and it would work just fine. It will always move to the origin of the whole window no matter where it is placed in the map as long as it is connected properly.
